Even if Dreamworks was merged into Disney, the animation division (actually a separate company) might not be part of the deal. Dreamworks Animation started out as Pacific Data Images. PDI got their start doing commercials. They were funded by Dreamworks to produce Antz and eventually was bought out.
The animation division was very successful so the decision was made to spin them back out as a separate company. Dreamworks still owns a piece but it may stay independent. Katzenberg would, of course, extract his pound of flesh if a deal happened.

Another thing to keep in mind is that the schism was less between Jeffery Katzenberg and Disney than it was between Jeffery Katzenberg and Michael Eisner...
